I am interested in solving a linear least squares problem with nonnegative constraints/boundaries. I tried using lsfitsetbc with lsfitlinear with no avail. Any ideas? Thanks.

Have you tried to use nonlinear fitting capabilities provided by lsfit unit? Nonlinear fitting can be applied to linear problems, and nonlinear fitter supports boundary constraints.
